I'm currently developing the AFNI Diffusion Plugin which adds DTI-specific analysis and visualization tools to AFNI.
The AFNI Diffusion Plugin exports DTI data in a form that can be used to run simuations in a specially modified version of MCell. MCell is a general particle-based simulator of cellular microphysiology developed by the Salk Institute.
We are also investigating finite-difference methods for similar simulations.
